I am planning a trip around Germany and Czech Republic in June 2008.

What is the fastest/cheapest way of getting from Frankfurt Airport to Munich?

I am also planning on visiting Berlin then heading to Prague afterwards.

Definitely the train.  There are numerous direct trains from the Frankfurt (use FRA) airport to Munich plus other options like taking the S-bahn into Frankfurt or changing at Mannheim.  There are 29 euro fares available for advance purchase from http://reiseauskunft…

I think it’s more direct to go from Munich to Prague to Berlin….

I concur.  There are always Lufthansa flights, which are quicker between Berlin & Munchen from FRA…  However, they are rarely cheap.  The best way to Prague is getting a couchette(sleeper) car (see:  www.db.de) at 2300 hrs from the Munchen Hbf to Prague…  It’s about 7.5 or 8 hrs, but you get to Praha, and DO NOT need a hotel that particular night.
