So if I’m doing this right, I’m finding that I can travel Madrid-Barcelona for about 30 euros compared to about 65 by train. I’ve decided that I’ll have to take a flight from Barcelona to Seville, but then the trip back to Madrid from Seville is also way cheaper than by train/bus. If so, is there any reason not to take flights everywhere I go?

One issue is that flying will take longer.  Madrid to Barcelona is just over 4 hours by train.  With getting to and from the airports, check-in time and security time it will probably take 5 hours to fly.

Make sure you’re considering the full cost of the flights in your calculations.  Make sure your cost for the flight includes all taxes.  Add the cost of getting to and from the airports into your calculations.  15 euros to get between city center and the airport on each end will eat up your savings.  Also if your gear weighs more than 15 kilos the overweight fee may be more than the price of the plane ticket.
